Collaboration led by Berkeley Lab researchers creates high-resolution map of gene regulatory elements in the brain

Future research into the underlying causes of neurological disorders such as autism, epilepsy and schizophrenia, should greatly benefit from a first-of-its-kind atlas of gene-enhancers in the cerebrum (telencephalon). This new atlas, developed by a team led by researchers with the U.S. Department of Energy (DOE)'s Lawrence Berkeley National Laboratory (Berkeley Lab) is a publicly accessible Web-based collection of data that identifies and locates thousands of gene-regulating elements in a region of the brain that is of critical importance for cognition, motor functions and emotion.

"Understanding how the brain develops and functions, and how it malfunctions in neurological disorders, remains one of the most daunting challenges in contemporary science," says Axel Visel, a geneticist with Berkeley Lab's Genomics Division. "We've created a genome-wide digital atlas of gene enhancers in the human brain - the switches that tell genes when and where they need to be switched on or off. This enhancer atlas will enable other scientists to study in more detail how individual genes are regulated during development of the brain, and how genetic mutations may impact human neurological disorders."

Visel is the corresponding author of a paper in the journal Cell that describes this work. The paper is titled "A High-Resolution Enhancer Atlas of the Developing Telencephalon." (See below for a list of co-authors.)

The cerebrum is the most highly developed region of the human brain. It houses the cerebral cortex, the so-called "gray matter" where complex information processing events take place, and the basal ganglia, a brain region that helps control movement throughout the body and is involved in certain types of learning. Many of the genes responsible for development of the cerebrum have been identified but most of the DNA elements responsible for expressing these genes - turning them on/off - have not. This is especially true for gene enhancers, sequences of DNA that act to amplify the expression of a specific gene. Characterizing gene enhancers tends to be difficult because an enhancer does not have to be located directly adjacent to the gene it is enhancing, but can in fact be located hundreds of thousands of DNA basepairs away.

"In addition to acting over long distances and being located upstream, downstream or in introns of protein-coding genes, the sequence features of gene enhancers are poorly understood," Visel says. "However, gene-centric studies have provided strong evidence that gene enhancers are critical for normal embryonic development of the brain and have also linked human diseases to perturbed enhancer sequences."

Visel and an international team of researchers met the challenges of systematic identification and functional characterization of gene enhancers in the cerebrum through a combination of ChIP-seq studies and large-scale histological analyses in transgenic mice, in which the activity patterns of human telencephalon enhancers can be studied. ChIP-seq, which stands for "chromatin immunoprecipitation followed by sequencing," is a technique for genome-wide profiling of proteins that interact with DNA.

This combination of approaches enabled Visel and his colleagues to identify over 4,600 candidate embryonic forebrain enhancers. Furthermore, studying mouse embryos they mapped the activity of 145 of these enhancers at high resolution to define where exactly in the developing brain they drive the expression of their respective target genes. The result is a comprehensive, electronically accessible database for investigating the gene regulatory mechanisms of cerebrum development, and for studying the roles of distant-acting enhancers in neurodevelopmental disorders.

"By mapping hundreds of gene enhancer sequences and defining where exactly in the developing brain they are active, our enhancer atlas provides important information to connect non-coding mutations to actual biological functions," Visel says.

As an example of how the enhancer atlas could be used in this manner, Visel says that if through genetic studies a certain region of the human genome has been linked to a specific neurological disorder but that region does not contain any protein-coding genes, checking the atlas could reveal whether the region is home to any distant-acting gene enhancers.

"If there is a gene enhancer in the region," Visel says, "researchers could determine exactly how the enhancer or a mutated form is related to the disorder. This encompasses a lot of territory in the human genome. More than half of all the disease-related DNA sequence changes discovered in genome-wide screens to date fall within the 98-percent of human genome sequences that do not code for proteins. These 'non-coding' sequences were once dismissed by many as 'junk DNA' but are now known to harbor critical gene regulatory functions."

Visel says the enhancer atlas also provides a "molecular toolbox" that can be used to re-locate the expression of certain genes to specific regions of the brain in experimental applications. This could help researchers gain new insights into how the brain develops and how the human brain has evolved.

"The evolution of the gene regulatory architecture may have been one of the drivers of the extremely advanced brains that we see in primates in general and humans in particular," he says.

While continuing to map and annotate additional enhancers, Visel and his colleagues are now also studying the biological mechanisms related to some of these enhancers in more detail.

"We still only partially understand how gene enhancers work in the context of a living brain, i.e., what proteins bind to them, how mutations change their function, and what exactly the role of these sequences is in the context of human neurological disorders," Visel says. "Clearly, there is more work to do."

    S&P 500 slips after rally, but Apple lifts Nasdaq

    NEW YORK (Reuters) - The S&P 500 edged lower on Monday as a four-week rally stalled, while a rebound in Apple shares helped buoy the Nasdaq.

    Caterpillar shares helped cap losses in the Dow industrials even as the company posted a 55 percent drop in quarterly profit due to a charge connected with accounting fraud at a Chinese subsidiary and weak demand among its dealers. Caterpillar's shares, down 2.2 percent in the past three sessions, rose 1.5 percent Monday to $96.97.

    The S&P 500 is coming off a streak of eight sessions of gains, the longest in eight years. On Friday, the major U.S. stock indexes closed a fourth straight week of gains with the S&P 500 ending the session above 1,500 for the first time in more than five years.

    The rally has left the market vulnerable to a short-term pullback of up to 3 percent in the S&P 500 as bullish sentiment continues to rise, according to Richard Ross, Auerbach Grayson's global technical strategist.

    "Still," Ross said, "we have a lot of momentum and nice seasonality, and technicals support the long-term bull market."

    Data on Monday pointed to growing economic momentum as companies sensed improved consumer demand.

    Thomson Reuters data showed that of the 150 companies in the S&P 500 that have reported earnings so far, 67.3 percent have beaten analysts' expectations, which is a higher proportion than over the past four quarters and above the average since 1994.

    The Dow Jones industrial average <.dji> fell 9.02 points or 0.06 percent, to 13,886.96, the S&P 500 <.spx> lost 1.5 points or 0.1 percent, to 1,501.46 and the Nasdaq Composite <.ixic> added 8.46 points or 0.27 percent, to 3,158.17.

    Bargain hunters lifted Apple after the tech giant's stock dropped 14.4 percent in the previous two sessions. With Apple's stock up 2.4 percent at $450.29, the iPad and iPhone maker regained the title as the largest U.S. company by market capitalization as Exxon Mobil fell 0.9 percent to $90.94 and slipped back to second place.

    "I think there is more downside in Apple if you did get a broad market pullback," Auerbach Grayson's Ross said.

    "I'd be patient unless you're a trader. It might not be the most attractive entry point."

    U.S. durable goods orders jumped 4.6 percent in December, a pace that far outstripped expectations for a rise of 1.8 percent. Pending home sales unexpectedly dropped 4.3 percent. Analysts were looking for an increase of 0.3 percent.

    Equities have also gained support from a recent agreement in Washington to extend the government's borrowing power. On Monday, Fitch Ratings said that agreement removed the near-term risk to the country's 'AAA' rating.

    Hess Corp shares shot up 5.3 percent to $62.02 after the company said it would exit its refining business, freeing up to $1 billion of capital. Separately, hedge fund Elliott Associates is looking for approval to buy about $800 million more in Hess stock.

    Keryx Biopharmaceuticals Inc said a late-stage trial of its experimental kidney disease drug met the main study goal, and its shares soared 67 percent to $5.75.

    (AP) ? Cleanup crews with booms skimmed oily water from the Mississippi River a day after a barge with more than 80,000 gallons of oil struck a railroad bridge near Vicksburg, spreading a sheen of light crude that kept part of the waterway shut to ship traffic Monday, authorities said.

    It remained unclear Monday morning how much oil had leaked into the river, according to the Coast Guard and Army Corps of Engineers.

    Coast Guard spokesman Petty Officer 3rd Class Jonathan Lally said that on Monday afternoon, oil was "still discharging, but it is slowly discharging."

    He said crews are looking for oil roughly 50 miles downriver from the site.

    "It's minimal, if any, environmental impact due to the swift current" further downriver, Lally said.

    He said the investigation is continuing closer to the site, but there is still no word on how much oil has leaked or how long it will take to transfer oil from the damaged barge to another barge.

    The spill backed up at least 24 tugboats, barges and other vessels on the normally bustling corridor, said Kavanaugh Breazeale, spokesman for the U.S. Army Corps of Engineers in Vicksburg. The river was closed to traffic for 16 miles ? eight miles north and eight miles south of Vicksburg.

    Breazeale said it was uncertain how long the river would remain closed.

    He said the damaged barge had eight tanks and each tank could hold 80,000 gallons of oil. He said the investigation had shown that one tank was pierced above the water line.

    "It's not leaking that much oil," Breazeale said.

    Tugs were holding the barge near shore on the Louisiana side of the river, south of the bridge it hit and directly across from Vicksburg's Riverwalk Casino.

    Orange containment boom was stretched across part of the river downstream from the barge, and a small boat appeared to patrol the area.

    Twelve northbound vessels and 12 southbound vessels were waiting to pass Monday, according to Breazeale.

    Herman Smith, superintendent of the Vicksburg Bridge Commission of Warren County, said the railroad bridge gets hit about once or twice a year, usually during floods. During the 2011 flood, it was hit five times in two weeks.

    The river isn't in flood stage now, Smith said. It was at 33.5 feet Sunday.

    Coast Guard spokesman Lt. Ryan Gomez said investigators reported that a towboat or tug was pushing two tank barges when the collision occurred about 1:30 a.m. Sunday.

    The second barge was damaged, Gomez said.

    Authorities inspected and declared the railroad bridge safe for trains after the collision Sunday. That day, the oily sheen was reported up to three miles downriver from the bridge.

    Gomez said crews have laid down a boom and also a secondary boom. They also were using a rotating skimmer device to sweep up oily water in the river.

    "They have the boom to contain any crude oil that's leaking out of the barge. They have a secondary boom to corral any crude oil that gets past the first boom," Gomez said. United States Environmental Services, a response-and-remediation company, was working on the booms and collecting the oily water, he said.

    He said crews also were in the process of working to transfer the remaining oil.

    "They are continuing to try to remove the product from the damaged tank to one of the non-damaged tanks on the same barge," he added. "The ultimate goal is to transfer all of the crude to a different barge."

    Gomez said the barge was southbound at the time of the collision, but investigators were still trying to figure out exactly what happened.

    The oil sheen was unlikely to pose a threat to the Gulf of Mexico, more than 340 river miles south of Vicksburg.

    The oil appeared to be coming from one or two tanks located at the stern of the first barge, Gomez had said previously. He said that there was no indication that any oil was leaking from the second barge and that it was still unclear whether the second barge also hit the bridge or was damaged through a collision with the first.

    The barges are owned by Third Coast Towing LLC, Gomez said. According to a website listed under that name, the company is located in Corpus Christi, Texas. A woman who answered the phone Monday at Third Coast Towing LLC declined to comment.

    Both vessels were being pushed by the tugboat Nature's Way Endeavor. The website for Nature's Way Marine LLC of Theodore, Ala., identifies the vessel as a 3,000-horsepower, 90-foot-long boat. It was built in 1974 and underwent a complete rebuild in 2011, according to the company.

    A company manager referred calls to the Coast Guard command center at Vicksburg.

    The last time an oil spill closed a portion of the lower Mississippi River, it was for less than a day last February after an oil barge and a construction barge collided, spilling less than 10,000 gallons of oil. In 2008, a fuel barge collided with a tanker and broke in half, dumping 283,000 gallons of heavy crude into the waterway and closing the river for six days.

    When barges it the Vicksburg bridges, a sharp bend in the river is sometimes blamed. In March 2012, barges carrying grain broke loose and hit the old U.S. 80 bridge. A barge scraped the bridge in July 2011.

    On March 23, 2011, several barges broke loose and some hit the U.S. 80 bridge and Interstate 20 bridge. One was hung up on the I-20 bridge for about three weeks before it was removed.

    After a few dates she started suggesting that he should delete his profile. He never did.? Although he wasn't someone who was only interest in one-night stands, and was searching for a relationship, he didn't want to stop searching. While this woman was a great match, the allure of something "better" remained.?     This discussion on online dating threatening or changing monogamy is so much more complex than "Jacobs" experience in Slater's article, from which I took away much different conclusions and perspective.

    First, the disclosures. I am 32, relatively single, childless, and I think monogamy is for those who are religious or need dependency. I say relatively single because when one rejects the premise that all dating is about finding ONE person for companionship, intimacy, dedication, commitment, sexual fulfillment and obligatory attendance at events, then one finds all these things in a series of overlapping relationships that are often more and better in many respects than monogamous couples find in seeking so much from just one person.

    Now, my life revolves around very sincere, loving, but often non-discrete relations. "Friends", "Ex's", "lovers", "daters", "hook-up partners", and "the undefined". For example, I have an ex-girlfriend who I dated for four months three years ago. We chat via email, FB, and text often, but not frequently. We consult each other on music, our professions, culture, and life in general. In the past three years, we sometimes get together and sure an encounter ends up with sex, a "sleepover", or it's just a cup of coffee. We decide she is just one of many in my life who I know and have a relationship that is now many years old, but has punctuation and gaps, could include sexual relations or not, is very intimate, but also sometimes just about the weather.

    We all love it. We get so much out of it. Trust, loyalty, satisfaction, commitment is all there, but it evolves all the time. Communication is always important. I am going to know and have strong relations with many and they will last a long time, but it is not marriage or monogamy.

    If anything, online dating has allowed those who want marriage/monogamy to state that and go for it. For those who are seeking something else (but not just a hookup - there is plenty of that), we can also state that. However, social mores prevail and men are not allowed to be as open about this as women. Men who state explicitly looking for the one night stand are shunned.?

    Senate Immigration Proposal to Include Pathway to Citizenship

    Two senators at the center of negotiations over comprehensive immigration reform, Sen. John McCain (R-Ariz.) and Sen. Bob Menendez (D-N.J.) said on Sunday that a pathway to citizenship is an essential component of a comprehensive reform bill.

    "That has to be also part of it," McCain told ABC News' Martha Raddatz on "This Week" when asked whether a pathway to citizenship would be a component of reform. "There's a new appreciation on both sides of the aisle including, maybe more importantly on the Republican side of the aisle, that we have to enact comprehensive immigration reform."

    McCain said that a small group of Senators will release the principles of a comprehensive, not "piecemeal," reform bill this week.

    "I'm very pleased with the progress," McCain said. "It's not that much different from what we tried to do in 2007."

    Menendez, who met with President Obama on Friday along with other members of the Congressional Hispanic Caucus leadership, said that the president expressed his full commitment to reform.

    "The president made it very clear in that discussion that this was a top legislative priority for him in this session of the Congress and that he expects to work with all of us in an effort to achieve that goal and he's fully committed to it."

    He added that a pathway to "earned legalization" is an "essential element" of an immigration reform bill.

    "First, Americans support it in poll after poll. Secondly, Latino voters expect it. Thirdly Democrats want it. And fourth Republicans need it," Menendez said.

    McCain added that he believes Obama's use of the presidential podium on behalf of immigration reform at an event in Las Vegas planned for Tuesday will aid efforts to pass a bill.

    "I think it helps," McCain said. "I think its important that we all work together on this."

    "Believe it or not, I see a glimmer of bipartisanship out there," he added.

    Indonesia's Foreign Minister Marty Natalegawa told The Associated Press that failure is not an option and that a strong effort is being put in to ensure that the WTO meeting in Bali is "crowned with success."

    Trade ministers agreed Saturday at the World Economic Forum in Davos that some of the key elements of a global trade deal can be fleshed out by summer, in preparation for ministerial talks in December.

    Appearing before the Senate Foreign Relations Committee, Senator John Kerry, President Obama?s nominee for secretary of state, was quizzed on Thursday about the decision he faces this spring on approval of the proposed Keystone XL pipeline.

    Mr. Kerry replied that he would ensure that ?appropriate decisions? were made on the controversial 1,700-mile pipeline, which would carry oil from Canada?s tar sands to refineries on the Gulf Coast. He did not tip his hand on his position, but added that he would ensure that the State Department carried out its analysis of the pipeline?s environmental impacts properly.

    A department spokeswoman indicated this week that a decision on whether the project would go forward would not be announced before April.

    On another environmental front, Mr. Kerry told the panel that climate change was a ?life-threatening issue? and that the United States would risk being left behind economically if it did not invest in clean sources of energy.

    "Parker" review: how to turn a serviceable thriller into a bloody bore

    LOS ANGELES (TheWrap.com) - If you've ever wanted to see the camel that's the result of that proverbial horse-building committee, check out "Parker" - and the hump, you'll pardon the expression, is the character played by Jennifer Lopez. But more on her in a moment.

    Jason Statham stars as Jason Statham as Parker, a master criminal who actually believes in honor among thieves. That's why he's so furious and out for revenge against the quartet of hoods (played by Michael Chiklis, Wendell Parker, Micah A. Hauptman and Clifton Collins, Jr.) who bungled their recent robbery of a state fair. Oh, and they also shot Parker and left him for dead by the side of the road, but that almost seems like a secondary offense to our hero.

    Parker tracks these goons to Palm Beach, where they're planning a complicated jewel heist, and poses as a Houston billionaire in the hopes of getting real estate agent Leslie (Lopez) to point out houses that have been recently purchased for about a million dollars, which was the take from the state fair job. Never mind that Statham has one of the least convincing Texas accents ever to be heard on the big screen; by this point in the movie, that's small potatoes.

    The problem is that Leslie and her problems (divorced, in debt, living with her mom, hates her job) feel completely grafted onto "Parker" for no apparent reason, except perhaps opening up the film to a female demographic that would otherwise be turned off by this very violent movie; Statham, as tends to be his wont on screen, beats up a lot of people, shoots many more, and winds up bleeding as the result of several vicious attacks.

    Director Taylor Hackford is an old hand behind the camera, but he shows no fluidity in going from, say, a clunky expository scene where Leslie spills her complaints to Parker over a glass of Chablis to an intense hotel-room skirmish in which Parker lets a knife cut through the middle of his palm as a way to keep from getting stabbed.

    The character of Leslie is made all the more extraneous by the fact that Parker already has a girlfriend (a personality-free pixie played by Emma Booth) ? just as well, since Statham and Lopez generate zero chemistry. It's not entirely Lopez's fault; can you name any Statham movie where the female lead was more than window dressing? But the screenplay by John J. McLaughlin ("Hitchcock"), based on the popular novel by the late, great Donald E. Westlake (writing as Richard Stark), gives Leslie two basic modes: Squealing Idiot and Useless Hostage.

    (Parker has previously been brought to the screen in a variety of much, much better movies, including "Point Blank," "The Outfit" and even Godard's "Made in U.S.A.," where the character was rewritten as a woman and played by Anna Karina.)

    And don't even ask why Leslie's soap-obsessed mother (Patti LuPone, of all people) would give shelter and succor to a busted-up and bleeding Parker, whom she's never met.

    If "Parker" had just focused on Parker and his bloody mission of vengeance, they might have wound up with an unspectacular but still exciting action movie; Statham, after all, does this sort of thing about as well as anyone on the big screen this decade. Too bad the committee couldn't just settle for a serviceable horse and instead went for a completely ungainly camel.

    Every now and then we get a little angry, if something doesn't go our way of if another person ticks us off then it's understandable that we want to lash out because of our frustration. This is a perfectly natural human emotion. What happens though when we find it difficult to deal with our anger, what happens if we get more angry than usual? We all know someone who probably gets a little more than they possibly should when concerning certain things. It may be the case that they have an anger problem. While anger is a perfectly normal human emotion, if you don't deal with it in the right way, if you are unable to contain and control those feelings of anger, you could find yourself lashing out at those closest to you.

    People with anger problems aren't able to deal with other emotions that could potentially damage their reputation or image. It's easier for this person to feel anger rather than shame or sadness. It could be that anger is the 'go to' emotion for any sort or negative influence on that person's life; so rather than deal with an emotion such as shame, that person decides that instead that he or she will simply get angry and lash out. In this example, anger is used as a defense mechanism to shield that person for feeling any pain and showing weakness.

    These feelings of anger are not uncommon, in fact a recent study shows that almost a third of us know a close family member or friend who has problems dealing with anger. This can have a serious effect on our relationships with these people, you could find yourself working harder to keep these people happy in case they lash out or become angry again. The threat of physical or verbal abuse from these people is often great, and if you find yourself trapped in a relationship with a particularly angry person then it can be very difficult to get out of or talk to that other person about their anger issues.

    The unfortunate thing about anger is that while it is a perfectly natural emotion, it can start a vicious cycle of anger. If a person who has trouble dealing with anger and over reacts at something small and lashes out, they can find themselves getting even angrier than before because they have lashed out in the first place. Those that suffer from anger problems have been shown to have increased blood pressure and weaker hearts due to the organ having to deal with increased blood flow when that person gets angry. This can seriously decrease the life expectancy of that person.

    Dealing with anger is never easy, but it is a necessity. If we fail to deal with our anger in the proper way then it can have serious effects on not only our relationships with other people, but also have a massive psychological and physiological effect on ourselves. There are now a number of different ways in which we can learn to deal with our anger such as anger management courses and group therapy where you can learn to deal with your anger in a number of different ways. Rather than reaching for anger at any opportunity you will learn how to control yourself and relax, it's about taking that second to think about what you're really doing and realising that anger isn't your only option, that you can deal with your emotions in a normal and rational manner.
